These lower tropic levels are the lowest part of the food web where organisms such as plant-like phytoplankton serve as food to animals such as zooplankton in the water column. Other organisms of lower trophic levels include plant-like microphytobenthos and marine worms living within the sediments. These organisms form an important part of the estuary ecosystem [and] provide energy at the base of the food chain [that] support the growth of larger predators at the top[, ] such as speckled trout or red fish[. These] organisms also help to break down debris, put oxygen back into sediments, and can provide a biological window into the health of an estuary.

La méthode des microhabitats a pour objectif de quantifier, en fonction du débit, l'évolution de l'habitat physique de la rivière pour des poissons dont on connaît les exigences ou les préférences biologiques. En d'autres termes, cette méthode permet : a) de donner à un tronçon de cours d'eau une valeur potentielle d'habitat à partir des critères morphodynamiques : hauteur, vitesse, substrat, en incluant les variations de débits, b) de déterminer quelle est la valeur optimale de débit pour le «bien-être» d'une espèce à un stade de développement, c) de prévoir ou de simuler différents scénarios de gestion hydraulique des cours d'eau, notamment pour répondre à la question des débits réservés.

La méthode des microhabitats a été définie dans ses grands principes par Waters (1976), puis améliorée et informatisée par Bovec (1982), aux États-Unis, sous la dénomination de «Instream Flow Incremental Methodology» ou IFIM. La méthode IFIM permet de prédire la quantité d'habitat disponible d'une portion de cours d'eau en fonction de différents paramètres retraçant les conditions hydrodynamiques. Le module principal consiste en une «simulation physique de l'habitat» selon la dénomination anglo-saxonne : Physical HABitat SIMulation ou PHABSIM [...].
